Paychex publishes only its entry plan. Flex Essentials is a $39 per month base fee plus $5 per employee per month, and it is the single rate the company lists openly. Everything above it, the Select and Pro tiers and the full PEO and HR services, moves to a custom quote shaped by headcount, payroll frequency, state tax complexity and the modules you bundle. Four things tend to separate Paychex's Essentials sticker from what a team actually pays. Because most of the lineup is quoted, budget for these before you commit.

Only Essentials is published. Flex Essentials lists at $39 a month plus $5 per employee, but Select, Pro and the PEO are custom quoted. The reported tier prices are third party guides; your real number comes from a Paychex quote shaped by size and modules.
A base fee sits on the per employee charge. Essentials carries a $39 monthly base on top of the per employee fee, so very small teams pay a meaningful fixed cost relative to headcount. Higher tiers fold the base into a quoted bundle.
Per pay run frequency matters. Some Paychex fees historically track pay runs, so paying weekly rather than biweekly or monthly can raise the cost. Confirm how frequency, off cycle runs and year end filings are priced in your quote.
Add ons and setup. HR administration, time and attendance, benefits and the PEO carry their own fees, and implementation may apply on larger deals. Year one can run above the steady state, so price the full bundle, not just payroll.
